You have to add the non-standard pkgconfig path for configure to find the
custom libmnl, probably like so:

export PKG_CONFIG_PATH="/raspi/lib/pkgconfig:${PKG_CONFIG_PATH}"

This is a generic problem with cross-compiling though and unrelated to iptables
itself.
