To be honest, this really seems to be an issue about advanced routing / traffic
shaping.  Maybe the LARTC people (www.lartc.org) can be of any help to you.

To find the culprit you could test your setup without any tc filters.  i.e.
assign the MARK with iptables, have all your NAT rules in place - but do not
have the tc filter divide the traffic into the various classes.

If at that point everything works, I'm sure the problem is somewhere in TC. You
should tell netdev@oss.sgi.com in that case.
